It would, IMHO, be more useful if the recursion is also applied to directories containing files, but it would of course require an extra context menu entry.
I've been wanting this for some time now, but haven't come to formulating it into words yet.

You could log in with a different user-id when on the RDP connection, so there are separate user-local settings stored. If you organize both your user-id's in the same group they easily have the same access rights.

Just a thought...

After I replace Remote Desktop by Terminals (http://terminals.codeplex.com/) one of those issues vanished for me :P

That would be a nice alternative to the "Lines view" at the bottom of the CI screen, but I wouldn't like to give up that view in favor of this one though... a toggle-button in the toolbar could be an option.

Are you sure this is a SI problem? Some virus scanners are (notoriously) known for this problem. They don't close a file if they can't read anything, which is ofcourse their bug. Can't speak for SI beta, but in my 9+ years experience it has never given me this issue.

You could sort the files based on size, and compare those that are in close range of each other. Probably need some script to do the sorting and selecting though. Another posibility would be to randomly (based on a mind-reader ofcourse) select 2 files and just hope for them to be somewhat equal ;-) ...
